There are multiple reason:-

•   See site link in Google webmaster, or you have demoted any link etc.
•   Have you checked out your robot file?

There may be many reasons for links not getting indexed. The reason would be with Robots.txt or .htaccess or Meta tags. A badly configured htaccess will never let your site load.

In a day millions of link is created, if in case you are not getting indexed by Google then create some nice web 2.0 blogs as tier 2 links and connect this with back links. Then create some social book marking for web 2.0 blogs. After this you can expect all your links to get indexed in 8-10 days.

Try interlinking for quickly getting the back links indexed.

SEO ranking does affect links to get indexed on google. The number of pages Google crawls is roughly proportional to your page rank. So, higher is rank, better is performance.

My suggestion is you need to submit XML site map for your website using Google web master tool.

Even I was facing the same problem. But later on I came to know that Google does not index by themselves. We need to make some process under which Google comes to know about our links.

To get indexed, you need to use valid user name, mail ID. Otherwise, google consider it as spam registration. Also, see whether already submitted links are indexed or not.
